So I have a player who wants to have a polearm war-pick. Is there a way to homebrew one where I can override both the base damage die, weight, and such? I don’t want it to be magical necessarily.

You can't create custom weapon types yet (planned).
You can create a homebrew magic item. Note: you cannot publish "magic items" items with no magical properties, but you can use them privately.
I would make it like this:
If you want to base it on a weapon that has existing properties, you can use the Ignore Weapon Property modifier.

So what would varies do for the rarity modifier?

The varies rarity is for things like Horn of Valhalla that has a rarity based on what type of horn it is.

Not that I'm aware of. You can also select a similar base weapon that has the damage die you want.
