1- What's the recharge condition for the rune charges? Do they recharge at all? That is where your biggest issue with balance will come into play. if there is no recharge condition, meaning once the magic is expended there is no getting it back (so it's 9 uses then it becomes a mundane quiver), I think you're fine on balance. If they recharge, I might reduce the number of charges per rune for more balance. But that's my .02.
2- Does this require attunement?
3- Does it take an action to put the bolt into the case or is the intention that the user will stow bolts into it ahead of time, effectively setting the enchantment on the bolts? Or does the user put bolts in ahead of time and then when they want to use the runes/charges on the item do they speak a command word on a bonus action (allowing them to use the enchantment on the same turn they are attacking)?
It being only 1d6 extra damage keeps it on the balanced end of the scale, IMO.

IMO it's a little weak for a one-and-done type of object. I'd be inclined to up that extra damage to 2 or 3 d6 since it doesn't come back ever if it's all used. 1d6 I don't know that I'd look at it and think it's worth the extra damage for the tradeoff of losing the item forever if I use it.
Yeah I was thinking that maybe I alter it so that either it will only recharge once all slots have been used, or something. It was honestly the first item I created and didn't wanna make something op so I erred on the side of caution.

If I were doing this I would have it require Attunement. Then I might instead make it so that each of the three slots could be set to any of the three runes, player’s choice. (With Attunement that’s possible.) Then I would give it a total of 6 charges, and let it refresh 2d3 charges each Dawn. This set up makes sure that the PC can’t use more than 3 charged bolts per battle, but could potentially use up to 6 per day. Yes, it’s powerful, but that’s balanced by Attunement. The 2d3 charge refresh means they will get a minimum of 2, and an average of 4 charges back per day. Alternatively, one could switch it to 1d6 charges each Dawn, but then I might consider increasing the damage to maybe a d8 to compensate for the swingier results.
PS- Whenever you publish a homebrew, the art gets stripped away for the rest of us just in case it’s a copyright thing or an inappropriate image or something. Only you (and maybe the players in your campaigns?) can see the art you attach.
Wish I could just say it was okay. I don't mind sharing, but I get I'm not everyone and it's a lot easier to just shut it all down.
