No, this is not about stacking armor with natural armor.
What happens if you want to use your natural armor on a race that also allows you to wear armor (say, lizardfolk or autognome, and not tortle), and then put on +1 armor? Reading the texts as written, you *do* get the +1 to your AC, because although you are using your natural armor calculation, the +1 armor description states that "You have a +1 bonus to AC while wearing this armor."
Similarly, do you also get all non-AC benefits for wearing an armor whose calculation you aren't using? Because my readings point to yes...
You can use your natural armor to determine your AC if the armor you wear would leave you with a lower AC. A shield’s benefits apply as normal while you use your natural armor.
I don't see why you'd be unable to gain non-AC benefits from the armor if you're a lizardfolk. AC benefits are a bit more tricky. I'd allow them (at least going by RAW), but I could see an argument being made against them based on the fact that the AC from your natural armor is overriding the AC from the armor.

Agree with Quar1on. Per RAI, I don't think it should work. But per RAW, I think it does. The +1 bonus from +1 armor is worded as a magical bonus. The only condition is that you're wearing the armor, not using the armor base AC.
This may be one where your mileage may vary depending on your DM.

The official ruling Sage Advice Compendium on this subject state that when choosing the calculation between Armored, Unarmored X or Natural armor,, the exemple for a +1 chain mail gives you an AC of 17 indicating that choosing a different one would not apply.

The AC you get a +1 from is the AC of the armour so to get that extra +1 you have to use the AC of the armour.
As for other benefits, that's up to the DM but depending on what it is, I'd probably allow it.
