I'm building out a Variant Human Wizard for something I'm working, and Keen Mind isn't giving it's bonus to Intelligence. Linguist seems to still keep its bonus to Intelligence.

It looks like the issue has mostly resolved itself, I think the effect is only happening when I pick Keen Mind as the first Feat before anything else, it works just fine as an additional feat chosen later.
It is giving its bonus to Intelligence, it just isn’t displaying it in the character builder. Once you look at it on the actual character sheet itself you will see it, and it will then be visible in the builder too.
Remember there are Rules as Written (RAW), Rules as Intended (RAI), and Rules as Fun (RAF). There's some great RAW, RAI, and RAF here... please check in with your DM to determine how they want to adjudicate the RAW/RAI/RAF for your game.

Can you provide an url to your character sheet?

It should work even if taken by variant human trait.
