So I'm trying to implement the subclasses from Matthew Mercer's Taldorei Campaign Setting, starting with the Cobalt Soul Monk. After I made it, it says I can't publish it because it's too similar to the Way of the Cobalt Soul with a link. When I click that link, it goes to a 404 page. I'm confused, is this subclass already in DND Beyond, just somehow private?
The subclass does not exist on D&D Beyond because it's third party licensed content. That's what the homebrew tools are detecting; you have reproduced licensed content. You will still be able to use the content privately, but not publish
There has been speculation (but not, to my knowledge confirmation) that since Marish Rae plays a Cobalt Soul Monk and since DDB sponsors Critical Role, that the Cobalt Soul Monk was created for the DDB system, but that it is not available to the public (presumably for copyright/licensing issues).
The Cobalt Soul subclass was published in the Tal'Dorei Campaign Guide, which is (was?) published by Green Ronin.
Actually, a few days ago I homebrewed and shared with the community the feats presented in the Tal'Dorei Campaign Setting. Is there a way these can be removed for me?

You can report them. Reason: HOMEBREW - copyright 3rd party.

You've already mentioned that you've made and published them, acknowledging that you shouldn't have. The team can check your username and see what you've created, and remove the stuff that shouldn't be published.

gotcha. I wasn't planning on publishing it, I was just curious if somehow it was on D&D Beyond but like, secret... idk lol

I would love it if they released it as CR content, since they already have the Blood Hunter and the Gunslinger

ahh, so that means it wouldn't be allowed to be published here, since it's already part of a published book?
Basically it is a legal pain in the tail to licence 3rd party publications on DDB. Maybe someday.

Will this affect me in any way negatively?
You've realised the mistake and are trying to resolve it - there's no way we would penalize you for that. 😊
Thank you for letting us know.
Please don't go report them all though - at this point that would just add further admin for our moderator team!

So I shouldn't or should not report the feats I made? I'm a little confused hehe
Please, do NOT report your homebrew.
The moderator team are aware and have the tools to find them all and resolve the situation. 😊
