My character gained the Tavern Brawler (PHB, pg. 170) feat, making him proficient with improvised weapons. Improvised Weapons does not appear in the proficiencies section of the digital character sheet.

This is probably because the prociencies box is based on set, specific things, not a generic proficiency that can be applied to virtually anything.
You may be able to customise and add it in. Or just make a custom action (since all improv weapons will have the same roll) and choose display as attack.

My character sheet shows Martial Weapons and Simple Weapons. Generic, not based on set, specific things, so I'm wondering why Improvised Weapons are not treated the same. Even if I homebrew something that gives proficiency with all three, only the Martial and Simple show up.
That is because “improvised” is not a classification of weapons the way Simple and Martial are.
This.
Simple and Martial weapons are a specific set of defined weapons.
Improvised weapons is literally any other wieldable object in existence.
A bug is something intentionally coded that is not working as intended or code that generates an error. The lack of stating improvised weapons in the prof box, is not a bug. It was never intentionally coded to do this, so that makes it, at most, an oversight. This is something you'd like, not a bug.
If you need that box to say it, you can make it do so in just a few seconds.

How? I go to custom proficiencies in the character sheet and it only gives me options for tools and languages. Weapons and Armor are limited to existing. Puzzled on how to accomplish this.

I personally don’t bother. Please tell me, what class is your PC? I might be able to help you out with an easier solution.
Just add a light hammer to the character sheet and customize it to to have 0 weight and rename it “Improvised Weapon.” Any improvised weapon that doesn’t use those exact stats will use either a different weapon’s stats or custom stats provided by the DM.
