Sorry to bump this a year later... Is there a way to add Advantage to a Custom Skill?
Nope. They need to add it to the customize options in skills. Right now, you can make an item, feat, or class feature that grants advantageto a skill, and it will be marked. We need the custom skills to mark tool prof rolls as well.
I am pretty sure this have been implemented already. It shows the green A letter next to the things that gain advantage. Also, when you roll with Beyond 20, you can hold CTRL or SHIFT to roll with dis- and advantage.
Here is a temporary solution to this problem of adding advantage or disadvantage to a skill or roll in DndBeyond:
If you are the Player (or have your DM do it for you if you are in a campaign):
Create a custom Feat and call it whatever you want related to the reason you have advantage or disadvantage.
In the feat, click to add a modifier.
In the Modifier type dropdown, select Advantage or Disadvantage.
In the Modifier Sub-Type, choose whatever roll you want to impact with this. For me, I selected a skill (Deception).
Add another modifier and repeat for multiple items that have Advantage or Disadvantage.
When complete, add the feat to your character. You might need to refresh your character sheet to get it to pop up.
I did this because one of my players was cursed by a witch and has disadvantage on all speech related skills (deception, intimidation, persuasion). Works perfectly!
REMINDER: You have to have Homebrew content enabled on your character sheet to be able to use the homebrewed Feat.
Where did the advantage come from? If it's an item or feat you can homebrew that item or feat to automatically give you advantage on things. Same with races.

Leaving OGL 1.0(a) untouched and making SRD 5.1 CC-BY-4.0 is a great first step. The next is a promise to do the same for future editions. Here's a discussion thread on that.
I guess that expertise on stealth is just normal rogue thing, so that should be done.
If you have homebrewed race / subclass just add advantage there. If you don't create a feat (you can add them outside of level up) and set it to give advantage on stealth.
To add that bonus to a created feat itself go to Modifiers->Advantage->Stealth
As for my question - is there no bonus with choice of Int/Wis/Cha - it is often used in feats, but I need to always add manual options?
You can roll with advantage or disadvantage already.
You can homebrew advantage and disadvantage flags to skills checks through race, subclass, magic item and feats. What is it you're still wanting, exactly?

I'm trying to manually give my character advantage to Acrobatics, but can't seem to find any items that do that. I'd rather not add a Feat because they normally add multiple bonuses (Also haven't looked into feats yet)
I just looked at the race & subclass and can't find the homebrew button, I wonder if it is a paid feature? I just want a visual representation on (Dis)/Advantage on the sheet.

We have homebrew items that give us an advantage on skill rolls and sometimes I forget so I'd like to see this implemented as well.

That type of curse is exactly one of the uses for homebrewed feats. That isn’t a “workaround,” that’s what’s expected.

I am a lvl 1 rougue with double proficiency (+6) to stealth and advantage on it (homebrew). I want to mark it

DDB is great, but it could be better. Here are some things I think could improve DDB

Would like to add my vote. Please add. Even if we could provide advantage or disadvantage via a custom magic items would help.
