How much would you say it would cost to convert a cave system in to a PC Base?
Like to convert one cave into a Storage area, or Metal work area, Library, eating area, barracks, animal housing. infirmary, ETC.
I was think of a cost per area to convert.
If there are other spaces that they might want please do let me know and a cost.
the current cave system has about 7 individual caves, if they wanted to add on new areas I would probably double the price and time needed as the new area would have to be dug out.

i'd say about the cost of a regular building. look at DMG chapter 6 - building a stronghold. sure, you don't have to pay for a roof, but you need to pay someone to dig/shape rocks
Depending on the cave, costs might go from those for fittings to exorbitant. Are floors reasonably flat? to what extent would walls need to be flattened (such as for non-freestanding bookshelves)? Is there damp/rivers running through?
Costs may also be long term for characters without darkvision, readers and mounts that don't like the dark.
Some people don't like this approach, but you totally control how much money they get. So whatever improvements you're ready for them to have at level 5 costs about the amount of gold they have at level 5. Whatever improvements you're ready for them to have at level 8 will cost about as much as what you give them by level 8. These kinds of improvements IRL could vary hugely based on many factors, so even if you try to simulate something "real," someone could make compelling arguments for double or half the amount. I'd recommend basing it more on what makes the game fun and provides a satisfying progression for the players.
I agree with Scatterbrained. It seems that a lot of the time when players suggest ideas DMs seem to go out of their way to make it overly expensive when you could do what's fun instead.
It might cost a fortune to deck out a cave system like an underground lair, but costs next to nothing to chop down some trees to make things like beds, tables, chairs and shelves etc.
I'd say it depends on how fancy they want it to be but they should always have the option to do the bare bones version.
Let me also throw out that gold doesn't need to be the only way to do this kind of thing. Maybe you do a favor for some dwarves and in return they dig out a new room in your cave. In the next adventure you could offer a reward of 3000 gold or labor/materials for a room (which might cost 4000 to do it otherwise) so the PCs could choose how quickly they wanted to advance.
If the DM doesn't mention ventilation or if a ventilation already exists, it could just be the cost of lighting and fittings.
When you say animal housing, is that horses or other pets? What's your DMs view about animals spending time underground?
It looks like a better candidate for a secret base than a defendable one. For instance, there's only one current exit. If you couldn't do things cheaply there would be arguments to start from scratch.
