In DDB Instrument of the Bards comes up as having 3 charges after it is attuned and equipped, but I can't find anything that those charges could be used for. All the spells cast from it are 1/day, and there are more than 3 no matter what instrument you get.
Would anyone have an idea what the 3 charges are for?

Did some testing, it depends on which item you use. However, it is still wrong:
Adding the Cli Lyre has 7 charges, however, the Instrument of the Bards has 3 charges. If the "basic" instrument had 4 charges (1 for each of its spells) it made sense, but this seems like a bug. If you add the particular Instrument your character has it should work as woodja mentioned; one "charge" for each of your spells, but you have to make notes on which spells you've used since they are all available only once.
Edit: I'm not really certain about why you should be able to add the "Instrument of the Bards" item to your character since it is not a true item but a name for a collection of items. Like an "Ioun stone" is not something in and of itself, but a collection of different stones that work similar.
Ya, I put the actual instrument (the Harp) in and it has the 7 charges, but that really isn't super helpful as the 'used' boxes really should correspond to a particular spell.

I raised this some time ago - they haven't (yet) worked out the coding for spells to have single usage from an item. Hopefully it is something they will look at after the character sheet re-vamp. (maybe ask the question in the Dev update thread)

It looks like a bug. There's nothing I can discover to cause the item to have charges.
Subclass: Dwarven Defender - Dragonborn Paragon
Feats: Artificer Apprentice
Monsters: Sheep - Spellbreaker Warforged Titan
Magic Items: Whipier - Ring of Secret Storage - Collar of the Guardian
Monster template: Skeletal Creature
There should be more than 3 charges (7 I think - four that are common to all of the instruments, three from the specific abilities of that instrument)
eg Doss Lute has seven spells it can cast, and therefore 7 charges. They have not (yet) provided a way to have Use options for these spells.

You can track it in item notes if nothing else.
Until the issue is fixed in an update anyway.
How do u get back charges on it?
