Generally no. A monk gets a bonus action unarmed strike if they take the Attack action and are unarmed or using monk weapons. Monk weapons are all simple weapons without the two-handed or heavy trait (though versatile is fine). A warlock pact weapon is still only a monk weapon if it meets those criteria.
The exception would be for a Kensei monk, who can nominate some weapon types to become a monk weapon for them, including with the two-handed trait but still excluding the heavy trait.
I’m sorry, I don’t think I exactly understood your question, so I’m going to qualify my answer. What I think you are asking is if you can use your Martial Arts die instead of the normal damage dice for attacks made with your Pact Weapon, even if it isn’t a Monk Weapon. Is that correct?
If that is what you were asking, the answer is “no.” Martial Arts does not apply to weapons with which you are proficient, it only works specifically with Monk Weapons.
In addition, Martial Arts is not used in addition to the regular weapon’s damage, but as a replacement for it. Also, Martial Arts lets you use Dex instead of Str, Hex Warrior allows your to use Cha instead. You can still only use one Ability Score, they don’t all stack on to of each other.

If your pact weapon was two-handed or heavy would you still be able to bonus action Unarmed Strike since pact weapons are proficient, or can you only unarmed strike after you attack with a monk/simple weapon?
the unarmed strike can only occur if you used a Monk weapon or unarmed strike for your attack action. Monk weapons are not simply weapons you are proficient in they have a very set criteria.
