I think the modifiers are meant to apply to the target of the spell - I'm not sure if what you are looking for is exactly possible with the current setup. (at least from my last foray into touching buttons on the homebrew sections)
Spells don’t actually “do” anything. They don’t actually interact with any other character sheet nor statblock. They don’t even actually interact with your own in any significant way other than taking up a space and ticking off the spell slot when cast. Temporary effects (like Rage) don’t function automatically, using a healing potion doesn’t automatically restore HP, casting Mage Armor doesn’t automatically set AC. Even if there were a modifier for this, it wouldn’t actually lower anything automatically, nor would there be any way for anything to automatically undo that effect.
You would have to simply list it in the description and trust the player to handle their own character.
I'd like to homebrew a spell that reduces my CON by 1.
Ex. I cast a fireball at a target, but I lose 1 CON.

Go in Spell>>>Create a New Spell

Where do I put the -1 CON penalty?
Is it under "Modifiers?"
Modifier Type: "Set"
Modifier Subtype: "Constitution Score"
Fixed Value: "-1" <- it won't let me put in a negative value
I'd try Bonus, instead of Set. Bonus should allow negative numbers.
