There are a few complications with spell and creating homebrew content such as feats and magical items.
First, like half of the spells from Xanthar's book is missing. I cannot select a spell like Dragon's Breath to a homebrew item or feat, but can still select Create Bonfire which is in Xanthar's.
Next, when selecting charges are said spells for these homebrew content, it defaults it to 6 charges, even though I have it at 1 or more, but less than 6. It makes things a little hard to remember when coming back to said features from a while ago.
You can only add spells if they're free or if you've purchased them. You can't add spells to stuff if the spell is only "shared" with you. This is a deliberate, smart, choice to prevent abuse and encourage purchases.
For charges, that is not a bug: you're doing it wrong. Making homebrew here for years, and there is no "charges" bug : only incidents of people setting it up wrong. The half of the spells from Xanathar’s that you can use are available because they were originally printed in the Elemental Evil Players’ Companion, which is free like the Basic Rules & SRD are free. Those spells were subsequently represented in Xanathar’s to make it more AL friendly with that PHB+1 limit that used to exist. The full list of freely available spells we can use for homebrewing can be found here:
Cyb3rM1nd also speaks sooth about the charges. Does the spell you mentioned that always resets the charges to 6 happen to be a 6th-level spell by chance? The charges are programmed to maintain their balance with spell levels when there is more than one spell attached.

Spells I have created before seem to not have this issue, yet the fireball spell here in particular is the only one with this issue. I have recreated the feat, I have even did this with a magical item, and I am getting the same result. What am I not understanding?

Do you mean the “number of uses” that you set? That’s not “charges.” When you type “charges” we (at least I)think you’re adding spells specifically to magic items and those have different fields and settings than feats.
No, you don’t need to fill them all out. Did you accidentally set it to 6 before and then changed it? If so, afterwards you MUST re-save that whole entire homebrewed feat again using the main [SAVE CHANGES] button under Basic Information or the system won’t pick up your changes. After that, you sometimes have to adjust the character’s level up and back down (or vice versa) to trigger the character sheet to update its cache to the new version.
