Trying to find out whether I misunderstood the wording, but from what I gathered, you can use your spell slots to upcast spells gained through the shadow-touched feat. However, on the digital character sheet, the chosen 1st level spell can only be cast at first level without any option to upcast it.
Any pointers on whether this is intended or if there are plans to fix that?
The only way to add spells from feats and other sources to have both the Use option and then a cast (with upcast) option is for us to add the spell twice to the feat/source, which in turn has the spell display twice on the character sheet. Feedback had suggested that this was extra confusing, so the team are looking at ways to improve this.
For now though, you can just manually mark of the spell slot - if upcasting and using the digital dice (which might need to be different from the base spell level), you would need to use the manual dice rolling function on the sheet.
Is there any way to swap out the Invisibility spell for another through the homebrew feature? I can add more spells but can't find where the Invisibility option is embedded...

No, unfortunately you cannot. It’s hardcoded in some eldritch fashion that we as homebrewers cannot access.
