This is a weird one. I have two different subclasses, one for monk, one for rogue, both of which grant partial casting from the cleric spell list, based on Wisdom. At 9th level, the monk one shows two 3rd level slots (incorrect) while the rogue one shows two 2nd level slots (correct). At 8th and 10th level, the monk one correctly shows two and three 2nd level slots respectively. I made a bunch of characters to show the behavior, linked below.
I had a look and don't see any problems. As you surmised, the "half level" spellcasting you add through a subclass grants spellcasting the same as an Arcane Trickster, starting at 3rd level (when most classes gain their subclass).
Your 9th level Monk is showing 2x 2nd level slots for me, which is correct. All of the characters you linked have the correct number of spell slots, as per the spellcasting table for Arcane Trickster.

EDIT: the partial casting is supposed to operate like the Arcane Trickster or Eldritch Knight (which is half level in the spell prepare type)
