WGtE content has been overwritten by Eberron: Rising from the Last War content. Races in particular are completely gone; the WgtE Warforged, for example, no longer shows in character creation and has been replaced with the ERftLW version. This is unacceptable for paid content; please return the purchased content alongside the new content.
This is intended and is what was said when ERftLW was announced. The WGtE was released with the statement that it's content was subject to change. So all of this is in fact exactly what you paid for.
This has been made public knowledge well in advance. Its not up to the dndbeyond team, Wizards of the Coast has requested they remove the old content. Even if you bought Wayfinder's guide somewhere else it will be updated with the details for Warforged etc. Apparently if you already have the old content for your character sheet it will remain and people are also welcome to homebrew it.
I know its not ideal, but there isn't really a perfect solution.
I did not realise that WGtE would be erased, I thought it would still be accessible in some fashion. My bad for buying without reading the small print (or indeed, large print).
WGtE won't be erased. It will be still an official source for the Eberron setting. The only thing that has been changed is that the character options have been updated.
The character options in WGtE were in a playtest state since the very beginning, now we got the final version. Anyone who paid for WGtE retains the access to the content exactly as before.
Except that we don't have access to the content exactly as before. We have lost content. I would love to see evidence of the "warning" you mentioned; of course there was the warning about the material being playtest content and not official, but there was never a warning that the content being bought would be removed.

Please, specify exactly the content you lost, and I will look into it.
Keep in mind that updates do not qualify as loss of content. If you are able to use the Warforged with the new updates, it is not loss of content.

That's a convenient definition that makes everything handwaveable as "not a loss of content". You could "update" everything away and claim that no one lost any content; but it doesn't pass the common sense test.
I am not able to use the Warforged race because it is no longer selectable at character creation. That is a loss of content. There is a separate variation on the Warforged that is selectable now, but that is no more a substitute for the lost content than the base human race would be a substitute for the loss of the human variant race. They are entirely separate entities. I have the book, purchased the book, but cannot use the race as described in the book because it was eliminated from the character race selector. Worse, the race selector does not allow for homebrew races, meaning that there isn't even a duct-tape workaround to allow myself and the players of my campaigns to continue to use the Warforged race.
D&D Beyond will always update content to the latest version published by Wizards of the Coast.
As with any errata, or content update, this includes classes, subclasses, races, subraces, feats, items etc etc.
A new, updated version of The Wayfinder's Guide to Eberron will be published soon, so that the compendium content matches the content from the new Eberron sourcebook.
I agree, I wish I'd realised and created a character for each of the various Warforged Sub-Races so I didn't lose out on the ability to copy & create new characters based off each of those.

Again, it was clear from the beginning that those races from WGtE were playtesting material and they were to receive updates.
Now, you have access to those updates. The Warforged race is now one, double-sourced, character option, which, as you said, you can select on the builder.
The book, WGtE, will be updated as well with those updates. The text of the Warforged in both books, WGtE and ERftLW, will be the same and it will be the same single entry in the character builder.

I already have access to those "updates". It's called paying for the new book. Now I've lost access to content from the old book I paid for.
You can repeat yourself all you like, but it's ridiculous to claim there was no loss of content. I previously had access to a race variant that I no longer have access to. Replacing it with another race variant, which I already had access to due to paying for that new content as well, is not an "update"; it is a deletion of content.
And no, it was not "obvious from the beginning" that content was going to be deleted; a vaguely worded promise of "updates" does not in any reasonable interpretation result in this outcome, which is why you now have people who are surprised and irritated.
I paid for the content in that book. I didn't pay for that content to be overwritten by a book I also already paid for. That's like going to a hot dog stand, ordering one plain hot dog and one chili dog, and getting a plain hot dog that the man then puts chili on and tells you you received both. No; I am short one hot dog.

This is not an update; it is overwriting. These were two separate source books that were paid for with different content. As we can clearly see in the character builder, all of the "updates" to various races have never before "updated" over the other old content and race options. I can still play as a normal human, I can still play as a variant human. The new "variant" humans didn't overwrite the original "variant" human, they simply coexist. It is entirely unreasonable to pretend that this is normal; paid content has been deleted.
From Wayfinder's Guide to Eberron Introduction chapter:
Bear in mind: this book presents my current vision of Eberron. This is the world I run at my own table, and the way that I’ve converted its ideas to fifth edition. The game mechanics are usable in your campaign, but at this time they aren’t officially part of the game and aren’t permitted in D&D Adventurers League events. These mechanics will evolve based on player feedback. This is a living document, and as these concepts are refined, this book will also be updated for free; so you will be kept up to date with any changes that are made to it. Beyond that: Eberron is your world as much as it is mine. I hope that this book will provide you with inspiration, but don’t be limited by these ideas or decisions. Think of this as something you can build upon, not a codex of absolute law.

Variant human is not an update of the human race. Both are present in the PHB, and a variant is simply a variant option of the conventional human race.
I personally have lost access to the Artificer, and the Dragonmarked Race variants. So unless something went wrong I have clearly had content removed that I paid for.
Also I would like to comment that claiming Wayfinders Guide to Eberron was clearly playtest material, subject to change, and subject to stuff being completely removed for a new version, is disingenuous. Wayfinders Guide to Eberron was not sold to me as playtest material or a living document. It was sold as a full complete book. Only after purchasing it did I find mention of playtest material within the book, and only after I purchased it was the store page updated to reflect its playtest nature.

Check back in the builder. The new versions of those options should be available to you.
"Updated for free" does not mean "deleted for money". If you keep wanting to pass this current release off as merely an "update" to WGtE, then you need to include the entire content and refund the purchase price for people who own both, since in your words they are the same content.
However, the reality is Here, where Mike Mearls explains directly that WGtE is 100% official content, and that any future releases will be complementary, and that people should enjoy owning both.

I just refreshed the builder, and the Dragonmarked Race Variants are now available. Artificer still isn't.
