So you mean it is not adding to regular ability checks that do not use a skill? If you just click for a regular Dex check, doers it add 1 to the roll? Because it won’t actually add a 1 to the number displayed sine that is your actual Score and Modifier, not a “check number.”
For example, your dex mod is zero but your dex skills that lack proficiency, such as Acrobatics are still showing +1 instead of +0.
Your initiative is another example: it's +1 instead of +0.
Your intimidation is +3, instead of +2 (0 from charisma mod, +2 from proficiency, since you're proficient).
It's also adding the +1 to saving throws. Like it should.
The only thing not added to is attack rolls, which is correct because the item has no affect on attack rolls (they're not ability checks or saving throws).
The only thing I can think of is when you click on the Ability Scores directly to roll a straight ability score. However, the section is not designed to take that into account as it is only to show your ability score and mod and nothing else. The dice roller may be unable to add anything to a roll when you click there.
If you want to have straight rolls, for convenience, you can either click them as normal and mentally add 1, or under skills at the buttom click the gear icon to customise and add 6 new skills, named appropriately "Straight Ability Check: Strength" etc, leave them unproficient and assign the relevant ability. The item's +1 bonus will automatically apply and you can click those instead.

This. Or, for Wis as an example you could just click Animal Handling since you’re not proficient with it. For Int, Arcana, for Dex Acrobatics, etc.
I've got it in my inventory, and both with and without it equipped, my wisdom check roll is only +3. It also reproduces with other check rolls.
Description of the items seems to indicate it does apply to checks.

While this polished agate is on your person, you gain a +1 bonus to ability checks and saving throws.

It shows as working correctly.
