Classes ->Official ->Unearthed Arcana ->Critical Role
I like Matt Mercer and Critical Role, but the Blood Hunter should not get equal weight with the official classes when you've already said the homebrew options will be limited to sub-classes and not whole new classes.

I'd suggest just having an Official/Homebrew split. Unearthed Arcana/Critical Role can just be the "source" of the content in the same way the official classes are currently labeled as "Basic Rules".
Otherwise, I'd use "DM's Guild" as the third category. There's not enough Critical Role content to give it an entire submenu.
There's been a lot of requests for third party material. I see the Critical Role material as a first foray in that direction. So maybe over time we could see official, UA, Third Party, and Homebrew as sub categories in these menus, Critical Role being a subcategory of third party, if and when other third party material is added. I think your suggestion is worth considering.
To be completely frank, it bothers me that I now have to work around or ignore something that isn't in the content that I had to pay to access. Another usage case is campaigns.
If I invite people to join my campaign as it was two days ago I could say "Join the campaign, click on the create a character button, and if it allows it there you can use it." Now, I have to say "Join my campaign, click the create a character button, but make sure you don't use X, Y and Z because they're not officially published material." It's something people have to pay attention to, and that adds complication, complication is the #1 reason people don't learn new games or how to use tools that support those games.
Edit: I do see the option on the character creation screen to address critical role content. I still don't think it should appear in the list of classes when browsing right next to the official stuff.
At the very least give us a user profile setting to allow us to disable that content in our views, and definitely add something to campaign settings to disallow it... I almost feel like you owe us the ability to not have to look at crap that we didn't pay for since you're also making us pay to look at what we want.
A user profile setting would be nice, though I want to provide a contrasting opinion to yours, Teibidh - I feel one additional step to the character creation process is not a deal-breaker. It's a small complication. The next seventeen-point-five character creation steps offer the really challenging stuff.

Valid concerns and we'll be able to mitigate them soon. While our partnership with Critical Role was in the works for some time, Matt and I randomly decided a short time ago that "hey, we could release the blood hunter to the public."
With the short window we had to make that happen, we had to go with an initial method for segregating that content that is by no means the final.
Eventually you will be able to control with complete granularity which sources are available at the account, campaign, and character levels. This will be a part of full AL-validation support.
I'm sure the Blood Hunter specifically (and not Runechild or the Cobalt Soul) was added. Because of the sponsorship, Critical Role now uses DNDBeyond and it's the only Mercer subclass in display in the party. I love seeing it and can't wait for the rest but it's a good idea to separate. I, at least, want to be able to set, per campaign I run, what sources are available to my players. I own everything but I don't want them to read the adventures.

I’m glad to hear that this we be able to be suppressed. I know a lot of people love critical role, but even if I did I would still think of this as nothing more than random homebrew that is getting in the way of the legit content I paid for. Not to be over dramatic, but when I saw blood hunter had appeared used the classes menu, I was mad at the service for the first time. I love having options, but they need to be options that we can filter out.

We're part of it's learning process. Dndbeyond is a great tool, and is capable of much more. What most of us are saying, and the dev team seems to agree, is that those of us who want purist published content without clutter, and are paying for it, can have it that way. Those who want homebrew/custom/form content are also welcome to have it. Nothing to do with sponsorship. Critical Role and dndbeyond are nothing helping the game grow via community, no one's knocking either of them.

I would like to suggest that you change the the sub-menus under the character. Right now both Backgrounds and Feats use:

DND Beyond is sponsoring Critical Role this season, so I left an allowance for that.

They added a toggle for "Critical Role Content" to character creation with the UA content release today btw.
I see that now if you go to Characters>Classes, there Official and Additional Categories.
