I notice TCoE will be reprinting a lot of content from previous books, like the Artificer from Eberron, spells from Frostmaiden, etc. For those of us who have purchased some of those, will there be a discount to account for the overlap? I’m buying the book no matter what, but I’m curious how DDB will handle that.
Highly unlikely that there will be any discount. In previous cases where things were reprinted, there was no such discount.
You are, however, free to buy just the Compendium content, and just buy tool access to new options that you don't have. I doubt it will come out to less than the book price though.
Same way Theros wasn’t discounted if you already owned any of the books in which many of those races were found, and Xanathar’s wasn’t discounted if you owned SCAG.
A lot from PHB, DMG and Monster Manual were already in the free Basic Rules.
They didn't offer discount for buying those books, either, with options and info you already had.
Personally I dont mind. Often the extra info is worth it. Only exception was Wayfinders and Rising - I did get my refund on Wayfinders, but that was because WotC lied to everyone about the content of Rising promising they were different with lots to offer from each, which was very untrue basically they're nearly identical with only slight wording changes and nerfed versions of the races.

Just to clarify questions asked; credit towards books only applies to the books content was purchased from, not across books if there is reprinted content. This has always been the case with reprinted content, such as when monsters from Volo's Guide appear in Tomb of Annihilation, or Demon Lords from Out of the Abyss were reprinted in Tome of Foes.
I figured as much and am not complaining. I would think it would be a nightmare to try to figure that out anyway, plus some of the duplicated content will likely be tweaked, thus making it new. Thanks for the clarification — appreciate the discounts when I can get them.
Chomping at the bit to preorder. Hoping for some preorder bonus content. Suggestion: Tasha's Dice Set!

That is a great question, as I own everything in D&D Beyond except for Tasha's right now, is there going to be a discount for stuff we own already?
No. You don’t own it from Tasha’s, you own it from the previous source.

Not a big deal either way, cause I'm buying it regardless, still a good question.
