"Tie him up and lock him in here. When we're done we can come back and cut him loose." Kirinar would fiercely defend his home and family, but the senseless killing of a defenseless creature stunk too much of evil for him.
You easily disarm the kobold and tie him up. He whimpers and cries while you do so until you gag him so he can't cry out. Then he just whimpers. The deed is done though and he is secured.
"Alright then, let's find this shrine. That way, I assume," Keyleth says, gesturing toward the southern stairway. "Why don't I scout it out first. Come to the top of the stairs; I'll call up if there's trouble."
Keyleth visits some of the corpses in the large room to retrieve a couple of arrows, and then, unless anyone intervenes to propose a different approach, quietly proceeds down the south stairway.

I can use prestidigitation to change the color of things for an hour, so I was wonder if I were to change the color of the armor or cloak or something of the some members of the group to a color that blends into the surroundings, would they be able to gain some kind of bonus to their stealth?

No, that would be beyond the scope of that spell. Also clothing color would not add a bonus to stealth either way.

Keyleth quietly approaches the stairway and finds that the stairs go up not down. She then recalls the layout she saw from the outside.
Jutting up above the main building is a lone spire, one of three that once upon a time looked over the temple grounds that is now the sole survivor of the ravages of time. Vines crawl up its sides, winding from its top down the flanks of the temple block.
These must be the stairs up to this tower she realizes.

Ransyl checks the bodies and the room for clues or loot. He doesn't find any clues, but he does find some loot.
Among the clutter in the room is a jade dragonchess set worth 25gp. It is missing several pieces. There is a bundle of five javelins propped up against one of the tables, on which a deck of cards has been scattered. The cards, like the chess set, are an incomplete set and essentially worthless, but the kobolds seem to have been playing for real stakes regardless. There is a small heap of six rough citrine gemstones, each worth 5gp.
“There are a few things of worth here. During an average adventure I’d take everything I found to sell for gold later. However, as we are on a diplomatic mission here, I say that we leave things where they are to show our intentions.”
Ransyl pauses, with a gleam in his eye. “However, if they give us trouble then we’ll be picking up these gems on the way out!”

When she realizes that the stairs go up to a tower, Keyleth concludes that this is unlikely to be the way to the shrine the captive kobold mentioned. Still, it seems worth scoping out. She ascends the stairs quietly, signaling to her companions that she is doing so. Her priority is remaining unseen, followed by scouting, so if she sees anyone she will stop and watch them as long as she is not spotted, but if spotted will retreat (dash) down the stairs.
