It should have the same odds as any other specific arrangement of 6 dice I would think. Unless the dice roller links the results of each die together...but that seems like a bad implementation. The odds of any specific arrangement of all 6 dice should be 1 in 46,656 regardless of what that specific arrangement is.

I wouldn't. It's the most common single roll possible with 6d6.
