One of my players plays a Cleric and loves to have the sheet in front of them. We noticed that when they print out the character sheet there are a lot of spells that are added on that aren’t there when I view them on her character on the website.
Clerics have access to every spell of a level they can cast. However, they can only prepare a certain number of those to cast each day. It's possible you were only looking at the spells they have prepared when looking at their sheet on the website.

It should be all the cleric spells of an appropriate level that your player has access to on DDB. So, for example, if they haven’t purchased the PHB (or at least the spells in the PHB), the they would see only the Basic Rules/SRD spells. Similarly if they haven’t purchased Xanathar’s, those spells won’t show up. NOTE: If the character is in a campaign in which campaign sharing has been turned on, then their sheet should so all the spells of an appropriate level from any source anyone in the campaign has purchased.
As far as I know, there's not a way to print only the prepared spells. Spells can be prepared/swapped out at the end of a long rest, and the assumption is that while a player is at the table and using the printed sheet, at least one long rest will happen. (whether during one session or over multiple session) So a character sheet with only the prepared spells on it is limiting. Note that it is designed so that the player can use a pencil to mark in the circle next to the spell name to note those that are prepared, and those that are always prepared are already marked as such.
