Firstly Bonus Cantrips from the Celestial Patron "At 1st level, you learn the light and sacred flame cantrips. They count as warlock cantrips for you, but they don’t count against your number of cantrips known."
Then spells added via the Pact of the Tome "If they don’t appear on the warlock spell list, they are nonetheless warlock spells for you."
I have equipped and attuned to the Rod of the Pact Keeper, and you can see from the spells the above character has, it does not apply to the bonus cantrip or pact boon spells
eg. I have added Toll the dead as a cantrip, and also added it from the Pact of the Tome feature so it appears twice, but they have different save DC
Glad to see someone's already posted up the issue! Same problem also pops up for Magic Initiate and Spell Sniper spells ignoring the Rod of the Pact Keeper, despite picking the warlock options for those as warlock.
This is good to know - my celestial warlock has just been given a Rod of the Pact Keeper and I wondered why some DCs/bonuses had changed and not others - hope it gets fixed soon!
i think the fix is to make the pact boon and bonus cantrips from warlock pacts classified as warlock rather than pact boon and bonus cantrips, I'm having the same issue here and found that you can actually do a workaround by clicking on the spell, scrolling up in the description to customise and then set the spell save dc/spell attack modifier to what it should be instead of the value it allocates by default.
looks like there's not been a fix to this. My warlock with Shocking Grasp from Spell Sniper (Bard, Sorc, Walrock) is not affected by the Rod of the Pact Keeper +3 I got. I assume it should still affect the spell, so I just manually add the bonus in the customize option.

Yep. This bug was reported (https://www.dndbeyond.com/forums/d-d-beyond-general/bugs-support/34368-bug-in-warlock) 5 days ago.
Your report is a bit more detailed and concise though. The bug also effects robe of the archmagi. I hope it doesn't take long to fix.

+1 Came to post this same thing.
Additionally, some warlock feature spell DCs aren't affected either.
Example: Fey Presence (The Archfey) feature has a WIS DC requirement which is not changed.

Still Broken a Year later :( Came to report this. As per the PHB Errata 1.1 Pact Boon spells do count as Warlock spells and should receive the bonus.
Any update on this?
