It has a fish era. Amphibian era. The rise and fall of giant bugs. Both in the sea and on land.
There's a great themed time of giant reptiles followed by giant mammals.
Then you get an intelligent race that rises up. Some inter-species conflict. And a surviving champion. Long time without written records to let other authors make their own stories in that time, while still having a strong theme.
And then, after long stretches with more themes than specific dates, you get a burst of recorded history to build off of and dive deep into lore without it being overwhelming. Farming. First empires. Legends of the ancients that still refer to even more ancient times.
More population. Bigger empires. Bigger things. More conflicts. Times of peace.
Now we're in a spot where the writers decided to start exploring what would happen as people became more interconnected and have laid the foundation for a space era too.

But there's a lot of different things to work at because the game was originally balanced around a single planet so things we built for that scale and get wonky at larger distances. They already had to add in the Newtownian vs Quantum dynamic when making things higher resolution so I can't blame them for not wanting that kind of massive overhaul again.
But I'm hopeful they're get the wormhole workaround implemented at some point.
As for cults, that's really a skill issue. They weren't removed. They were just changed to promote a gameplay style more inline with the current player meta. Instead of being big and bold you want to invest more into stealth and persuasion skills that work on the social game. Then you can get an organization and after it's up and running then you can see about adding into some Eldritch Upgrades with your cult points.
I mean, the eldritch horror DLC let's you see the very outer reaches of the cosmos. So when you have a very outside and a very inside it should be easy to fill in the middle.
Yeah, but it mainly seems like it was an unintentional change and they don't care much about that mechanic anymore. It wasn't made directly to address cults, they just made humans like science more due to Einstein requesting it, and he's so popular everyone agrees with him even if it's a bad change. Now cults are neglected and almost nobody uses them anymore, so the only changes made to them are accidental nerfs they don't bother to balance.

At least they preserved the mechanics of royalty, and they made it more accessible. Why did they remove executioners, though? Like, now you have to hide the bodies, which I don't see why you need to do that.
It was part of the whole "seeing violence causes violence" thing. Devs had to appease the public.
and they removed the air or added some- they made up a reason like that to remove the dinos and giant arthros (bugs N' crap)
It was removing the air. They just changed the composition.
And while the bug/dino eras were pretty classic, they got stale after a while which is why the changed up the ecosystem eventually to let people use different abilities.

Humans offer a lot more options.
Yeah you could go for a Bear playthrough. But aside from the hunt/sleep/eat mechanics there's not a lot of variation to it. And a human player can pretty easily end you, especially if you start trying to fight them.
Whereas humans get to build things and on a later playthrough you're much more likely to find something still standing that you helped build.
Animals are for casuals that just want to be able to log in now and then to take care of things. Humans are for players that really want to get into the mechanics.

Humans offer a lot more options.
Yeah you could go for a Bear playthrough. But aside from the hunt/sleep/eat mechanics there's not a lot of variation to it. And a human player can pretty easily end you, especially if you start trying to fight them.
Whereas humans get to build things and on a later playthrough you're much more likely to find something still standing that you helped build.
Animals are for casuals that just want to be able to log in now and then to take care of things. Humans are for players that really want to get into the mechanics.
