The Is Proficient checkbox when editing an action doesn't retain its state if checked. This results in the action not always adding the proficiency bonus.
It’s a known glitch. It stays checked until you go back and re-edit that action, like to add a limited use for example. Recheck the box, re-save the Action, and then re-save the whole homebrew. As you are aware, it might take up to 20 mins for it to register on the Sheet.

Is it an action that also keys off of Martial Arts? If so, for some strange reason those stay checked, but other do not.
