I'm about to DM a pirate-oriented campaign in Faerun, and one of my players wants to play as a FAthomless Warlock, due to their backstroy they don't know who their patron is, and I'm looking for ideas other than a Kraken as they will be facing the cult of the Kraken in Purple Rocks Island. Any ideas?
Are they taking any of the water breathing races? There’s probably some lore there you could snatch from. Or he rescued a beached whale, or a giant squid caught in a tide pool, befriended a pod of dolphins, dated a marid genasi... even the Kraken wouldn’t be awful if he has to deal with the internal conflict of split loyalties for a beat. Maybe the kraken isn’t a fan of the cult using its brand without paying royalties?

This is solid advice. There should be enough god-likes in underwater cultures. Kuo-Toas apparently made their own up all the time.
Besides that you have infinite possibilities, as the sea is deep and no one knows what lurks in the deepest trenches of the ocean. From an Eldritch Blobfish to a gargantuan Goldfish. Maybe a divine Seahorse? Just take a look at marine life and get inspired. Heck, even Spongebob could be your patron!
Have you seen a picture of sperm whales sleeping? Imagine a patron that's a pod of leviathans or something telepathically linked while dreaming.
Or the demi-god captain of an ancient sunken ship sailing upside down against the surface of the ocean, forever chained to the helm.
Or the eldest dragon turtle like that turtle island from avatar.
There's grottasöngr from old norse poetry about a magic millstone being worked endessly by two jotun at the bottom of the sea, turning it salt.
There's that water tentacle thing from the abyss. or something like the drowned god from game of thrones, who you can ony contact by willing letting yourself drown.
You got Chaos Quadropod but change it to some sort of an Ancient form of it.

My 13year old daughter has a primordial mermaid goddess as he fathomless patron. Honestly take any sea creature you like, make up a primordial lesser god of that creature and you are good to go!

A lighthouse whose light is alive. Some sort of spirit of radiance. Maybe the light is fueled on something specific. The souls of the drowned? The life force of the light house keeper? Dreams? Maybe you are tasked with bringing light and guidance to the world.
A powerful mer-medusa with sea anemone tentacles instead of snakes for hair.
The spirit of a coral reef, tide, whirlpool, or
Something simple and unexpected like an albatross or pelican. The character can see the seabird circling above them and they watch them for important communication/information.

The Dobhar Chu: the Celtic king of otters.
Mananan, a Celtic sea god.
Nuckalavee, an unclean horrifying sea spirit in Celtic mythology. Imagine if a skinless cyclops's torso was fused to the back of an inside out horse.

An immortal sea star that acts like a living bandage for a horrible wound you received on a ship. It keeps you alive and provides you with magic and you give it protection and motility.

I also have to say that that picture of sleeping sperm whales will haunt me forever. It is perfect for this sort of thing.
Herman was thrown back after being caught. He saw the world above the water. Other fish don't believe him and think he's crazy. He is so certain of his claims that he has developed unusual and supernatural powers that he has decided to share with a creature above the water. Only after becoming powerful, the subject must defend Herman and his beliefs to the other fish and convince them Herman is not crazy.
OR
The warlock took a bump to the head while fishing and fervently believes this story so much that he manifests the power of the warlock class spontaneously from pure belief in Herman.
I had the idea to put together an unusual but very functional concept for a Fathomless Warlock.A Tortle that has a Zaratran or Dragon Turtle as his patron (both patron are eligible, because are considered "an entity of ocean"). Your patron can be a spiritual form whose material form is sealed somewhere in the depths of the ocean.
Tortles have an AC setted in 17 and have a serie of racial traits who, combinated with Fathomless Subclass traits, can create a great tank magical subclass. And It's a good way out if your player doesn't want that his character patron to be evil-aligned.
Carric Aquissar, elven wannabe artist in his deconstructionist period (Archfey warlock) Lan Kidogo, mapach archaeologist and treasure hunter (Knowledge cleric) Mardan Ferres, elven private investigator obsessed with that one unsolved murder (Assassin rogue) Xhekhetiel, halfling survivor of a Betrayer Gods cult (Runechild sorcerer/fighter)

These are incredible!!! I was looking for inspiration for some warlock NPCs in my next campaign and I want to draw from all of these. The lighthouse is especially badass; I wanted to come up with an Undying Light patron and that's literally perfect
They could even just be some manifestation of a place of elemental power. In a game set in a fantasy North America I had a back up character that was a Warlock who drew power from Niagra Falls.
