The Warlock invocation says it's repeatable, which means I can take it multiple times. But on dndbeyond, once picked I can't pick it again at a later time.
all you can do is post it in the bug section and hope they fix it sooner rather than later

Any time an unfathomably powerful entity sweeps in and offers godlike rewards in return for just a few teensy favors, it’s a scam. Unless it’s me. I’d never lie to you, reader dearest.
Agonizing blast is repeatable. It's just not stackable.
Agonizing Blast
Prerequisite: Level 2+ Warlock, a Warlock Cantrip That Deals Damage
Choose one of your known Warlock cantrips that deals damage. You can add your Charisma modifier to that spell’s damage rolls.
Repeatable. You can gain this invocation more than once. Each time you do so, choose a different eligible cantrip.

I think what they're getting at is that while Agonizing Blast is repeatable under the rules, D&D Beyond still doesn't actually allow you to take it more than once, or for any cantrip other than Eldritch Blast.

That does seem to be an issue, I also see that in the character sheet it isn't repeatable... when it should be.

It works now. Within DND Beyond you can take multiple Lessons of the First One Invocations.
Lessons of the Old Ones is repeatable!?
Wow.......maybe there is hope for Agonizing Blast.

Ah fair enough, thanks for clarifying.
