Yes there is, they have included a section when you first create the character using the Standard Method of character creation.
They are off as default, like Homebrew and such is. Once you put them on, pick your race as normal, on the next page you will now see two tabs, one for standard Racial Traits, next to it is Origin Manager. Its just a matter of ticking which box in there with what you want to change on the character.

At the moment the character builder implies you need to "create" them for the specific homebrewed race. My issue is that when I attempt to edit the homebrewed race, there seems to be no option to add this. I've even tried creating a copy of a race that has the custom origins implemented, but it provides little help since they seemingly lose that option when copied.
Ok, I'll try and explain it as best as I can, not good at such so bare with me if I dont come across the best, or sound longwinded in the explanation. Unfortunately when you copy a race it doesnt copy the extras part, dont know if that is by design or something it should be doing. I'm also still playing around with it, which is all the fun side of learning the homebrew creator. Will be good when a tutorial gets made with the information in it, if there is one would be good its shown in a place it aint going to be buried among the daily posts put up.
Using Changing the characters Abilities as an example.
When you go into the race you want to have such options on, you will see a new column called Feature Type with Granted down the list. When you click edit you will see that the section is greyed out, once its set, its set in stone there. However, if you create a new racial ability, say you want to allow people to replace ability modifiers then call it Racial options or the like and put what you want to describe it as, as per normal creation. Your drop down menu there shows 3 options, Granted, Additional, Replacement. You choose Replacement. The box immediately below asks which Racial Traits to Replace then becomes active, click in there and you will have a drop down menu with a list of the Racial Traits on the list. You pick the one you want to replace within this part. Once you pick those you want to replace with this Racial Ability, click Save. Remember, once you do that you can NOT change to either Granted or Additional from Replacement.
On the next screen its the stock standard creation like you did for the first time. This is unfortunately also where I have gotten upto and since I dont keep notes and tend to work on the fly I cant explain it fully without getting too frustrated with the wait times of server update to be fully going further, but trial and error has shown me that going Option or even Modifier will be the way to do it from there. But overall you do need to create a new Racial Ability and selecting Replacement to be able to do the Options side and have that show up on a character creation sheet. Hope that at least helps a bit until someone does a full tutorial.

I've done this with the replacement function, and every time I try to use it, it always prefaces it with 'Origin' despite me not putting that in the feature's name. IS there a way to get rid of it, or at the very least change it?
