I have a homebrew race that knows Common and one other language of your choice. When I build a character, it doesn't lelt me choose a language, and doesn't add Common to the known languages.
How have you set up the modifiers for the Languages feature? Typically in this case you'd add a modifier with Modifier Type Languages, Modifier Subtype Common. Then Languages > Choose a Language for the second language choice.
Also, if you'd recently made these edits while testing a character, it can take upwards of 15–20 minutes for homebrew changes to populate onto character sheets, due to caching. After that time has elapsed, if you still see no change, you can try bumping the character level up and back down to force a re-fetch of data.
