I resume this post since one of my players is using the staff as his primary weapon and it would be nice for him to be able to keep track of its limited use capabilities. Especially now that the character sheet aggregates spell sources.
The problem is that there is no way to add custom feature/spells/modifiers to an item, so I can't make it that you can track the single features of the staff.
I actually fixed a bug: the staff was marked as item, not weapon, so the proficiency bonus to hit wasn't showing.
Anyway, about the abilities of the staff, you could actually homebrew as many items as the abilities, and each of them you give 1 charge/day. This way you can keep track of those of the sheet.
By the way, it this limit also the reason why items like Cli Lyre do not conform to their specification and have a "common pool of daily charges" instead of a single daily use for each spell?
I noticed that the Magic Item specification for the Staff of Thunder and Lightning is incomplete/incorrect.
First, the damage from using it as a quarterstaff shows the lightning and thunder icons, but with a "nulldnull" subtext.
Second, there is no specification for its Limited Use capabilities, namely the 5 abilities it grants once per day.

Kind of, yes.
More specifically, we can't currently associate a charge to the single spell, only to the item as a whole.
