I have a premise for a campaign where characters can gain specific bonuses to their character based on some interactions. I'm trying to figure out how to home brew this so that it works with DND Beyond. It offers characters some ability score improvements, some detriments to their characters, and some additional bonuses. I don't want to make it a feat cause its something you gain later in the campaign, so I don't want it to be useable by my players until said time, and I dont want them to lose their "Ability Score Improvements" if thats what they chose when making their character. I have other home brew content they can have access to earlier in the campaign. I am a little lost on how to be able to add all this to my characters and still have the DNDBeyond characters sheets be able to track it and use the modifiers in their rolls and see the features offered on their sheets.
I'm fairly new to using the homebrew content manager so I am not sure the best way to go about doing thing.
You can manually add bonuses to ability scores by clicking on them in the character sheet. As for extra benefits outside of score increases, you would probably have to homebrew a feat. You can take feats out of you collection until the time comes so that players dont have access to them.
Feats can be added outside of the set feat/ASI leveling option by adding them directly from the character sheet. But magic items are also a viable option.

This. On a character sheet, scroll down to the bottom of the Features & Traits tab and click the Manage Feats button. You can add any numbers of feats, including homebrew ones, without affecting the character's ASI progression
As far as not having them take the homebrew feats as part of their usual levelling up, just tell them not to
