There seems to not be a way to use the encounter manager and builder with characters names :( you can only choose X number of Y level characters and they come out as Player Character (A), Player Character (B), Player Character (C) and so on...
They don't use dnd beyond so we don't have a campaign with thier characters and the like
You could try making a dummy campaign with random char sheets using the player names as a workaround. Otherwise the new encounter tracker(currently available if you are a subscriber) has a manual entry button that lets you add things to the initiative list.

There's a field that says player, monster, object, effect. That is were you enter names.
Oh that's stupid I'd need to enter them all in each encounter in the combat track part wasting my players time since I can't just setup the party in the builder beforehand :(
That's why I suggested you make a dummy campaign with named char sheets(doesn't matter if no one is using them just update levels so the difficulty adjusts correctly)
I am having the same issue. It would be perfect if you could have a bunch of encounters setup and quickly be able to enter the players names once and use your prepared encounters.

I'm running multiple regular groups so not very viable I don't think

Well it is in alpha, if the work around isn't realistic for your need, they have a combat tracker area on the forums, you might get more attention there.
Just thought of another potential workaround, but it breaks the encounter difficulty calculation. It looks like you can have Homebrew monsters in the encounter builder, you could theoretically make statblocks with initiative and name of players that you include in the encounter when you run it.
I use Minis at the table but the encounter builder to track. Well at least that's what I wanted to do. All I use the encounter builder for now is Xp calculations. What I want is to create a encounter and label the creatures.
Example.
5xGoblins. Labeled - Helmet.
Sword dagger.
Axe.
mace
Bow.
At the moment all that it says is My characters in the initiative and Goblin. Making it useless and I go back to pen and paper.

Manual entry doesn't ask for a name though...
