Im wondering if someone could help clarify something for me. On a spell like Thunderclap which says "every creature other than you within range must make a saving throw or suffer damage" does this mean that all members of my party that are in range must ALSO roll or take damage? If so, how are these spells used effectively without harming other members of my party?

Yep, D&D is written in the simplest logic, if the spell is only meant to effect enemies it will say "each enemy." So Thunderclap will indeed hit your allies. This is not a new mechanic at all many earlier spells also hit anyone in the area.
To answer your second questions - Welcome to D&D where teamwork is important, make sure the other PCs know not to stand near you or else be hit by a big boom.
Follow up question...When using a spell like Thunderclap, it says that the damage is 1D6. Do I also add to this roll my +4 modifier or my +6 spell attack? Which one please?
+4 modifier is used when something says "Add your spell casting modifier" +6 spell attack is used on Spells that require you make a d20 spell attack roll.

The area of effect of the damage is 5' radius.
The noise is loud and heard up to 100' away.
Right so any creature (ally or enemy) within a five foot radius (10 foot diameter) of you will be hit by the spell

Spells do exactly the damage they say they do, you don't add modifiers to the damage unless the spell says so. So it's just 1d6.
