So I was going to begin DMing Storm King's Thunder, but with only two or three PC's. I was wondering if I should start my characters on a different level, or something else. Any help soon would be great.
With a few adjustments and adding in the odd helpful NPC to get through the rough stuff you should be fine. Use NPC's in all the various parts that they may need help with. You could use a recurring Bard or Paladin that on the same quest. Maybe a Zhent spy who happens to join up for information and ends up seeing the situation and provides assistance.
There are lots of ways to make it work.

Biggest issue with two or three characters is going to be the action economy. Increasing level doesn't really help eliminate the problem as they will still get too few attacks in.
If you run with three players, make sure you lower the number of monsters to account for fewer players. Some of the boss type battles may be a little harder to adjust though.
I am DMing the Storm King's Thunder in Fantasy Grounds at the moment. I have only 3 players and it is go smooth so far. I just lower the number of monsters and HPs of monsters, so the combat will be fair for the players.
I have 2 players in my SKT campaign and its been going pretty well, we've just completed chapter 4. They each have a sellsword to use in combat that is one level lower than them, so I've not had to change things around too much. Three of four mercs they've picked up along the way have died though so far!
I would possible give them each two PCs to control, but make two of the PCs function purely as combat/skill drones. Make them Warforged and link them narratively to the PCs. That way the players get to control two characters in combat, but have to do minimal RP with the secondary character.

Three is still good I think. Two, no, too few characters. You can compense with hirelings, though.
OK. But If I do three, should I advance them to a higher level to begin the adventure? I'm starting on chapter 2, by the way.
