How sympathetic is Santekh council to Kasi? Is she in good standing with them currently without the issue of supplies?
She is barely tolerated. News of her betrayal would be a death sentence. The council wouldn't even have to get involved. The mobs would handle it, and the council would just turn a blind eye.
The Hachakee don't hate her, but they don't particularly care about her either. They're focused on the war effort and stabilizing Santekh, and can't be bothered with social concerns.

In short, yes. Here are the rules for a Loyalty Score. Basically, when an NPC becomes a Patron, a Hireling, a servant, etc, they take on a Loyalty Score that starts with 1/2 the highest ranking CHA score in the party. The default Loyalty Score for Dawnbound is currently 8. As you play with NPCs that have a Loyalty Score, that score will go up or down depending on how you treat them. The maximum Loyalty Score is 20, and an NPC with that kind of loyalty will pretty much die for you. At 1-10, their loyalty is tenuous and they're less likely to put themselves at risk for you, but they will inconvenience themselves for you. In this case, Kasi's objectives to return the supplies to Santekh and pay off her life debt to you align with your objectives to return the crates to Santekh. But, as you can see in the post, there are certain things she will not do.
If the Loyalty Score should reach 0, the NPC can get nasty. They can desert you, betray you, become difficult or passive-aggressive against you, steal from you, or even attack you. As the DM, I'm supposed to keep the Loyalty Score secret, but I don't mind sharing the information. After all, attentive characters can notice when a relationship is going sour or going well, and the Loyalty Score reflects the characters'' insights on that.
Underground with cart?...likely not going well. I vote for stay above ground
I should mention, the horses were raised by a dwarf. So they can handle going underground. The cart on the other hand... rocks, crags, the odd stalagmite... these may (or may not) present obstacles for the party to overcome, not to mention the odd random encounter.
The merchant trail is indeed safer, with a much lower encounter probability percentage. But, you'll need to consider weather conditions that are less likely to be seen in an underground tunnel where the weather is consistent and groundwater can be found. Sand storms, freezing nights, blazing sun, and no readily available water and food. If you have sleeping gear that can resist harsh weather conditions, that's great! But if not... this is a survival campaign. Gear can take damage if the weather is harsh enough.
As a player more dangerous means more xp and loot, so I would like to take the subterranean route for that. Merkas has the typical fearless nature of the kender.
Also as a player staying alive long enough to enjoy the advancement and loot is preferable
Honestly I have no preference. Out of character, he would probably dislike the caves, but he believes that the stars have chosen the rest of the party for a grand destiny. He's just along to help.
So is there a team coffer or are we splitting up the coin between each person

So party. Taking the safer merchant route or the more dangerous, but faster, underground route? ;)
Faster seems nice but maybe need to know how well the horses/cart can get there
