So, I want to run an encounter with a cult that follows an allip, but then I realized that they have the capability to phase through objects. Is there any type of spell or magic item that could imprison one?
It seems more likely that the allip would be using the cult to rid it of its cursed knowledge. It would have no need to be imprisoned.
Getting rid of the curse could take a very long time because the allip is trying to dump it off on cult member after cult member and is not getting a complete removal yet.
The cult might be trying to gain this secret knowledge willingly. It could be a spell of real true creation or total destruction. Or the secret location of a phylactery.
It is the Megallip, and it knows all the dark, hidden secrets of the multiverse. And it's willing to share, granting knowledge of anything a young, unwise scholar desires. But it's a honeytrap, for when you begin, you cannot stop. Secrets are addictive, and long before you've gained the full knowledge of the thing you came for, you'll be compulsively chasing down other secrets too.
Scribed will starve to death as they frantically scribble down all manner of incomplete information, too absorbed to do anything else - and when they keel over, another stands ready to take their place, and complete their work.
The temple in which the Megallip resides is beyond full of texts and scrolls - all of them incomplete, as the madness that gribs the scribes is too powerful: Their insatiable thirst will send them down tangent after tangent, until their bodies give out.
But even their incomplete texts are dangerous. Anyone reading such incomplete work will be feel the need to ask the Megallip for the knowledge to complete it.

Force cage should work. Probably a magic circle if you use the reverse option. Though those only last an hour.
And, as DM, you can always homebrew a spell or item that does anything you want, you don't need to restrict yourself to things available to the PCs.
