This necklace has 1d4 + 2 magic beads made from aquamarine, black pearl, or topaz. It also has many nonmagical beads made from stones such as amber, bloodstone, citrine, coral, jade, pearl, or quartz. If a magic bead is removed from the necklace, that bead loses its magic.
Six types of magic beads exist. The DM decides the type of each bead on the necklace or determines it randomly by rolling on the table below. A necklace can have more than one bead of the same type. To use one, you must be wearing the necklace. Each bead contains a spell that you can cast from it as a Bonus Action (using your spell save DC if a save is necessary). Once a magic bead’s spell is cast, that bead can’t be used again until the next dawn.

Is it possible to customize the item on our DNDBeyond character sheet so it only shows the spells available to you? Otherwise it's kind of confusing to see the spells you don't have access to, and they're listed as "at will".
If you want to 'edit' it on your character sheet; the only thing I'd say you can do is to add a note stating which spells it has.
Another option is to create a copy of the item by making it a homebrew item. On DnD beyond go to: Collections -> Create magic item -> select create a copy of an item as a template -> search for Necklace of Prayer beads and then use. On this page you can delete the lines that it can roll for and you are left with just the ones that it has in your version. You will have to add the homebrew item instead of the normal one, but it should work that way.
