I have an odd issue that I can't figure out where my ranged weapons seem to be adding damage to my lightning launchers as well as my custom weapon. For the custom weapon I've set it to be an INT based weapon for the bonus to hit, but it shouldn't be adding the bonus to damage, if I swap it out of either of my +3 skills, it keeps the +DEX even if I set it to no skill. Any advice on what's going on here?

That's wrong. Weapons add your ability modifier to the damage as well. That's why they're better than just cantrips.
This is wrong as it clearly states in the subclass
"Armor Model
Beginning at 3rd level, you can customize your Arcane Armor. When you do so, choose one of the following armor models: Guardian or Infiltrator. The model you choose gives you special benefits while you wear it.
Each model includes a special weapon. When you attack with that weapon, you can add your Intelligence modifier, instead of Strength or Dexterity, to the attack and damage rolls."
