Weirdly the bracers are adding to defence even when wielding a shield on the character sheet, but the Avrae sheet picks up the discrepancy and reports the accurate AC. Now if it would just do that with my Gambler's Blade instead of assuming it has a +3 bonus constantly.
In my experience, it is more likely that avrae is just missing a bonus rather than making a correction.
Anyway, these tools are relatively simple and sometimes require the player to follow the rules when it can't enforce it. Notably shields are separate from armor for various reasons and there is not a "when not wearing armor OR shields" option in the tools (though there needs to be for things like this and monk).
The way the shields interact with the Bracers of Defense is a known issue, and is on the list. :)
Jumping in here, could be a separate issue, but might also be related. I also noticed that this is a problem on Monks with their Unarmored Defense, if you add any sort of armor to the character it doesnt have any affect on UD, I noticed it on a homebrew race I created when I had been playing around to make sure their natural proficient AC, like on a Loxodon, was working properly and the moment their natural AC went above the AC of the armor it kicks in, as it should, however it still showed as being unarmored, which goes back to the likes of UD still showing within the system. It doesnt affect Unarmored Movement however, that still drops the bonus movement if you put armor on.
However, if a Shield is added it doesnt affect UM, such as with the BoD above.
Edit to add: The latest Sage Advice Compendium (Nov 2020) just cleared that up for me in regards to the wearing armor and using natural armor AC when it comes to things such as UD., which in itself would have a carry on effect to BoDs in regards to such.

It's the same for a barbarian equipping armor, still benefitting from Unarmored Defense. A monk with armor also correctly removes the Martial Arts bonus to unarmed strikes and monk weapons, in addition to the above mentioned Unarmored Movement armor restriction. Seems to be only Unarmored Defense that doesn't recognize equipped armor.
I'd like to note additionally though that other features that grant a bonus to unarmored armor class (e.g. equipping a homebrew magic item) behave as expected when armor is equipped/unequipped. This issue seems to specifically affect the Unarmored Defense features of the barbarian and monk classes.
