They have said that any non-WotC subclass content won't work as it will need to be altered by them and the creators, and there is no ETA on that (Grim Hollow for example is still in Kickstarter for updating to the 2024 PHB on their end). So if you want a subclass from something like Grim Hollow then you'll either have to stick to the legacy class or make it in homebrew and make sure to select the 2024 class not the legacy class. Copying from the original template doesn't work either, you need to do it from scratch for the updated classes (I had to redo the Oath of the Open Sea in homebrew for my paladin, as using the original as a template still locks it to the legacy class paladin).
ive noticed this on my character sheets as well, but specifically spells from partnered content as well as homebrew spells aren't working, and I cant figure out why. i have homebrew enabled per character, and the campaigns have sharing enabled but none of the content is coming up :/
I agree. I remember when Sony did something similar around their Star Wars MMO 20+ years ago and sold an expansion and immediately changed the game afterwards and had to issue refunds because of the bait and switch. This feels very underhanded by WoTC.

Is the appropriate third-party publisher toggle on in the builder?
For the homebrew, the two versions of each class are different classes as far as the site is concerned. You'll need to edit your homebrew spells to add the tag for the new class as well as the old.
It's possible that's also the problem with the third-party spells; I don't use any third-party stuff, so I don't know for sure. (If it is, you'll need homebrew copies of the spells with the new class added.)
I have noticed this issue with the subclasses and spells from Explorer's Guide to Wildemount. However the monsters come up in the encounter builder. Kind of infuriating.
Yes, all of the homebrew stuff is properly toggled, but we've realised that legacy homebrew won't carry over to the new core classes. I'm now finding that One of my domain spells (Dispel Magic) isn't always prepared like it's supposed to be. This one I can't figure out how to debug :/
For example, the 2024 Wizard cannot select the School of Chronurgy or Graviturgy from the Critical Role content
