On a couple of occasions now, since the encounter builder started "saving" progress I have had a session end mid combat, when I have returned to it a week later the Encounter builder has either lost the save and so I have had to restart all over again and manually enter initiatives again and try and remember what HP the monsters where on, or recently it partially reset meaning that the initiative order was maintained of the player characters and the monsters but manually added creatures had been lost and the Hitpoints of the monsters had reset back to full.
Not sure what is causing this, is the encounter progress based on anything held locally (cookies etc) if so it might be worth letting us know that we shouldn't clear our history if we want to maintain combat details. If it is al held in DB on DnD beyond then it looks like there is a bug here around the resume functionality.
This issue is still ongoing and absolutely maddening. The encounter builder is useless if you aren't doing it in one sitting.
So for me it has stabilized and seems to be linked only to when I manually add monsters into the encounter while it is ongoing, so Druid beast shapes, or I want to add lair actions. Or something else is summoned, it seems that when you do this when you return the encounter builder resets to just before this point in time.

Not everyone I'm playing with has the ability to use Maps nor are they using Beyond, so I can't use the Maps feature, and the combat tracker really makes life easier when it works.

Yeah, I've had the same issue specifically with the Monster HPs being reset to full ( just today in fact)
Yes, could be a symptom of the "auto-saving" feature that seems to not happen very often and there is no manual save option.
Often times I get to the end of my session and it says "Last save was 1 hours ago" - not helpful...

As of february 2024 still a thing. The encounter builder can be a hot mess at times!
January 2025 here. STILL a problem.
I’m guessing they stopped development on Encounter builder and are focusing efforts on Maps
