My character is attuned to two "Stones of Good Luck." It gives the proper bonuses to the saving throws and skill checks. Yet, when I look into the savings throws box, at the bottom it says "+1 on saves." I would expect this to either read as "+2 on saves" or two separate "+1 on saves." Any ideas on how to fix would be greatly appreciated.
I'm aware that RAW bonuses don't stack from the same magical source. The problem is not that the site won't allow it, as both "Stones of Good Luck" are properly applying their +1s simultaneously. What I'm attempting to fix is the visual glitch within the saving throws box.
It's not a visual glitch. The bug is that you can apply the bonus from both at the same time in the first place.
Two items that both apply such a bonus should apply two separate lines that both say "+1 on saves". I did this by creating a homebrew item from the Luckstone and making very slight tweaks to make it different, and it shows the two lines. Your issue is that you're breaking the game rules and the sheet isn't designed to accommodate that.
Got it, so I can fix the visual problem in saving throws by recreating one of the "Stones of Good Luck" as a homebrew item. As for that initial bug of both items granting their bonuses at once, are you aware if the site plans to correct that soon?

It's nothing the devs have said. More likely that they just expect players to actually read and follow the rules of the game if I had to guess. It's like how you can put all your ability scores during creation in the same stat because the system doesn't disallow it, but the rules of the game don't allow it, they just haven't coded the drop-downs to exclude selected options.
There are plenty of areas where D&D Beyond prevents users from going against the base game rules. You can't select the same feat more than once, you can't benefit from two shields at the same time. They enforce these rulings, but can't do the same to prevent attuning to identical magic items or properly limit ability score distributions? The website is great and has a lot to offer, but there is much they could improve upon.
Some portions of code are likely easier to set up than others. Some may be overlooked. It's always been the case that the D&D Character Builder isn't the arbiter of the rules, and that anything that goes against the rules is up to players and DMs to self-enforce. This is nothing new in the site's lifespan. And while it would be nice to fix that, things that legitimately just don't work at all should certainly be higher priority.
They really need to step up their consistency when it comes to the game's mechanics. Too many features either don't work properly or are missing entirely. Some of these issues can be mitigated through homebrew creations, but even then, it's the homebrew content that often contains the most flaws. For a tool this widely used and paid for, prioritizing core functionality should take precedence over add-ons and cosmetic updates.
