I guess the follow up question is, if it is not a magic weapon, Can we use "Enhanced Weapon" on it to make it a magic weapon and give it the bonus to attack and damage?

No. Damage types have no rules; there's no rule that says thunder damage is always magical.
As far as monster resistances goes it doesn't matter since (so far) resistance to nonmagical attacks is always limited to bludgeoning, piercing and slashing damage. The only time this'd come into play is in an antimagic field.

The intent seems to be that you need the Armor Modifications feature to infuse the arcane armor's weapons as a weapon.

Yea, that does make sense now. When I read the "Arcane Propulsion Armor" it specifically says that the gauntlets are a magic melee weapon.
