I have an interesting issue that I cannot find a solution to in the forums. I will lay out several scenarios to hopefully help with identifying a solution. My goal is to create a modified Staff of Power with the addition of the Command spell (https://forgottenrealms.fandom.com/wiki/Dragonstaff_of_Ahghairon). My homebrew creation started with a copy of the Staff of Power and adding the command spell. I now have the following issues of any duplicate spells in my character sheet cause the deletion of the spell from the copy of the Staff of Power in my character sheet. Examples that I have run through:
1) Original staff of power and copy in my inventory. The copy has only the command spell in it. I remove the original staff of power from my character sheet and reload, all spells appear in the copy.
2) The Staff of Power has the lightning bolt and fireball spells which my sorcerer also has. I noticed that my copy is now down two spells, you guessed it, the fireball and lightning bolt spell are now missing from the copy of the staff of power. The original staff of power, when I load it with or without the copy, has the complete spell list available. When I remove those spells from character spell book, the spells reappear on the copy of the staff of power.
There is an issue with the copy homebrew item and any duplicate spells available by another item or spellbook. How can I have both my spellbook and my homebrew item with duplicate spells?
There's a relatively recent known issue where different magic items that provide the same spell will only show the spell on 1 of the items. If you Delete the regular Staff of Power from your inventory and refresh the page, your homebrew item should show the missing spells.
What is this Spellbook you're referring to? A magic item?
That helps knowing this is an issue. You are correct, when I delete the regular staff of power from my inventory, the homebrew copy generates the complete spell listing for it. As for the "spellbook," I guess I used the wrong nomenclature. It is not an item. I meant my spell slot listing for my sorcerer. I have fireball and lightning bolt as part of my character's spell slots for his class. Those spells are now missing from the homebrew copy. I did not have this issue with the regular staff of power as both fireballs and lightning bolts appeared in my complete spell listing, each with a different casting mechanism for its source (sorcerer vs staff). I now only see my spell slot spells and not the staff spells. I bet this issues stem from the same bug as you described.
Can you post the url to your character sheet so we can see what's going on? A staff member would be able to examine things more closely, or there might be something else in your character build that's affecting things.

Just to confuse the issue, I do not have the fireball/lightning bolt issue with magic missiles. IMAGE

In the staff of power description section, both fireball and lightning bolt are limited to 5th level spells whereas magic missiles are not:
"Spells. While holding this staff, you can use an action to expend 1 or more of its charges to cast one of the following spells from it, using your spell save DC and spell attack bonus: cone of cold (5 charges), fireball (5th-level version, 5 charges), globe of invulnerability (6 charges), hold monster (5 charges), levitate (2 charges), lightning bolt (5th-level version, 5 charges), magic missile (1 charge), ray of enfeeblement (1 charge), or wall of force (5 charges)." (emphasis added)
