It looks like the Level 1 Spell you select is not able to be cast using a spell slot. In the UI the spell you select changes to "Use" rather than "Cast" but after you use it you can't then cast it.
"Choose a level 1 spell from the Cleric spell list. You always have that spell prepared. You can cast it once without a spell slot, and you regain the ability to cast it in that way when you finish a Long Rest. You can also cast the spell using any spell slots you have.
I can see in the latest versions of the app this has gotten some attention.
Now I can see the Level 1 spell I have selected as part of this feat has:
Visual indicator of uses (i.e 1/1 and then specifies it's coming from Magic Initiate: Cleric But!
If I select the "Use" button for that particular spell (on mobile app Android) I can't then later Cast it. The Use button is greyed out after use. As per the description: You can also cast the spell using any spell slots you have.
The "choose any spell and cast with slots" thing is not supported for feats or items on D&D Beyond. It never has. If your chosen spell does not upscale with higher level casting - you can just check spell slots off manually.
If you want the spell to appear with higher level scaling showing on your sheet and roll appropriately when you click cast: you will need to make a subclass feature that does this.

The "choose any spell and cast with slots" thing is not supported for feats or items on D&D Beyond. It never has.
I just had this issue and was a bit thrown off. You're saying it like it's been known for years but never addressed. Did the devs simply decide that they won't fix it?
All the Cast button really does is mark a spell slot as used, which can still be done with a single click in the same area of the character sheet. As a software engineer myself (for another company), I wouldn't be surprised in the least if they give this lower priority than things without such a simple workaround.
The problem is that clicking Cast may only check a spell slot on the character sheet, and that's easy enough to work around but if you upcast Guiding Bolt, for example, it doesn't give you the upgraded higher level damage dice, and the fact that it doesn't list the spell in higher level spell sections of the character sheet may confuse people into thinking that they aren't allowed to upcast it. Admittedly, this isn't a huge deal in the grand scheme of things, but there is no excuse for it to still be broken.
