I see what happened, I created my character on Wednesday at level 20. I picked the regular spells first and then the Magical Secrets spells.
When I looked back and saw too many spells I checked the wording on the feature, but I looked at Additional Magic secrets from Lore Bard which says the spells do not count against spells known.
My confusion, sorry.

Spells from Magical Secrets are counting against my Bard spell limit. This was not the case on Wednesday. 2/20/19

the spells from Magical Secrets should be counting towards your Bard known spells limit - this is how the feature is described in the rules.
I've checked and there has been no change to the way this is configured, so can't explain what you saw on Wednesday.
