It seems that casting magic missile always only shows one dart even when the text shows at higher level cast. for instance `!monster_cast "Mage" "Magic Missile" -l 5` will show the following:

Each dart hits a creature of your choice that you can see within range. A dart deals 1d4+1 force damage to its target. The darts all strike simultaneously and you can direct them to hit one creature or several.

I would at least expect several dice in the output
This is correct for Magic Missile; you roll once for all darts and then apply damage equal to the number of darts to the targets. So casting at level 5, you get 5 darts that all do the same damage determined by a single dice roll
Because of the way Magic Missile works (it has no attack roll), it counts as a spell that deals damage to multiple targets simultaneously and thus falls under this rule.
what about something like "Burning Hands"? It gets an extra 1d6 damage for every slot above 1st. Is there a way to add the dice to the attack roll here on Beyond?

But burning hands has 3d6 damage which increases by 1d6 and that is the damage that is done as one source. the increase is piled up
