I have looked everywhere for real confirmation on this but can’t find it so I thought I’d just ask:
Can't have looked very hard, given all you had to do was look at a character sheet. There's even premade ones so it would have taken like 6 seconds, tops.
Basically asking if the program adds the bonus for you or do you add it yourself?
It does it for you.

Yes it does calculate proficiency bonus where it applies. However I have noticed sometimes it doesn’t mark skills proficient that should be. In the app anyway.
I have looked everywhere for real confirmation on this but can’t find it so I thought I’d just ask:
Does the D&D Beyond character sheet automatically add proficiency bonuses to a proficient skill, saving throw, or weapon?
ex: if I have a +2 arcana and proficiency with a +2 proficiency bonus, will the box next to it on the sheet say “+2” or “+4”?
Basically asking if the program adds the bonus for you or do you add it yourself?
So, DDB does it for you. You can check by doing a quick check. Assuming you don't have special features affecting it like expertise, your skill bonus is calculated by adding the associated ability modifier to your proficiency bonus if you're proficient.
For example, let's say your intelligence modifier is +3, you're proficient in Arcana and you're level 1 so your proficiency bonus is +2. Your Arcana bonus will be +2+3=+5.
