I'm starting my campaign with my players incarcerated. Some are flying and it seems reasonable that a well prepared jail would have some type of wing specific manacles, but I'm not really sure of any specific mechanic.

You could have the wing shackles have a lock on it that could be picked too. Maybe a fairly high AC and severally limit the lock picks the player can find or create because... Jail. It would give the players something to try to achieve if they're goal is to escape.
I recommend the Earthbind spell. The prison could be enchanted throughout with it.
With some slight modifications it makes an environmental trap. For example; "The first time a creature moves more than 5 feet using a flying speed on its turn, or starts its turn airborne, it is targeted by the Earthbind (Spell Save: DC 15).
There could be hidden glyphs, or glowing gems keeping the effect active. Destroying them or using Dispel Magic would remove or weaken the effect. This could be represented by lowering the Save DC.

Simple ball and chain? Maybe light enough to walk with, to heavy to fly with. Basic and effective.

Here, have some homebrew classes! Subclasses to? Why not races. Feats, feats as well. I have a lot of magic items. Lastly I got monsters, fun, fun times.
Thanks for your input. Are there rules that discuss max carring weight for flight? I haven't found anything that clearly explains this.
You max carry weight for flight is no different than for walking.
As for your players in prison, why not wing shackles?

Wing shackles aren't too hard to imagine. Even some reinforced bands with a lock in the middle will work.
You could also use a Homebrew spell to paralyze just the wings then have the player need a restoration spell to remove it.
Or go darker and have them cut off to start. Give them some kind of regenerate spell scroll or item to grow back the wings after they've gotten out.
Or just clip the flight feathers and have them regrow over time.
you could say the prison there are in is in a harsh environment and has high power winds that would blow you away uncontrollably if you were flying
I may be over thinking it but I couldn't find any mechanics or objects that explained wing shackles. This will probably be the best solution.
What about simple low ceilings?
The 'mechanics' would be "they have shackled your wings with straps and locks, you are unable to fly"

What about a straight jacket like piece of (clothing?) that bind the wings to the body as well as the arms. Or maybe just the wings.
In regards to your question about carry capacity if you can't lift the item then you can't lift yourself if that item is attached to you.
