IS 2014 legacy enabled in the builder?
Did you use the "load more" button to get to the legacy versions.
If you're searching a specific weapon, was it available as FT in 2014?

My note about it existing separately was because your post is written in a somewhat confusing manner, in that it could actually mean a few different things. So I was providing some information that could be helpful to a couple of interpretations of your words. Cool the tone.
Anyway, I believe I've discovered the source of your "issue". The items are identical in 2014 and 2024 except for one detail: 2024 expanded the Flame Tongue to be more than just swords. If you look at the 2024 Magic Items entry for Flame Tongue and hover over any sword that was available as a Flame Tongue in 2014, it still links to the old version because they're functionally identical. It's one of those items that would have simply had the 2024 source update instead of having a legacy version at all if not for that detail. So yes, it says "Legacy" on any Flame Tongue Greatsword / Longsword / Rapier / Shortsword / Scimitar. That will never change. Deal with it.
The "Avatar of Death" stat block (from Deck of Many Things card Skull) is missing from the Monsters listing, unlike the 2014 version.
When filtering in the Monster list on source "Dungeon Master Guide 2024", two monsters appear, including Larva. There is no stat block for Larva in the 2024 DMG.

That is an unexpected answer. In that case, why is the Wight not included (also referenced twice [pages 115 example 2, and page 225 major detrimental properties 46-54] , maybe there are more monsters referenced more than once) ? And why twice? There are many many stat blocks referenced in the DMG.
Can we expect support for Supernatural Gifts anytime soon?
A full system overhaul would be required. You can just grab the items that do the same and rename them on your sheet (might have to make a homebrew copy of the Periapt of Wound Closure for that just to remove attunement requirements).

It's been ten years and the "full system overhaul" required was mostly done when Wizards bought D&D Beyond, yet has seen no progress. Also, curious if you are familiar with the code or just making a supposition?

They overhauled nothing in the core of the site, so no, it wasn't done when Wizards bought D&D Beyond. And sure, it's a supposition, but with a strong foundation: They'd need to add a new category somewhere to support such abilities. Since Supernatural Gifts aren't exactly a commonly-used thing in campaigns, I can't expect it's high on their priorities to write new code for that.
The base version of the Crystal Ball has the legacy version of Scrying mapped to it and linked in its description instead of the 2024 version.

This is a technical limitation. Because its own stats rely on the summoner's, this can't be created as a standalone monster in the current system.

The table still shows the multiplier as 10,000 in the D&D Beyond DMG 2024.
