I am populating my Sewer Map with enemies to fight. The Main threat is going to be from Oozes various but I want to build up to that rather than just have them understand in the first moment. The idea is that they are being sent in to find out what happened to various sewer workers, a few smugglers and the town guard sent in to find them.
The first encounter will be a few swarms of rats, with some giant rats in there for good measure, they are trying to escape the various oozes that have taken up residence further in, I am looking for a couple of other options that could be driven out of the deeper sewers any ideas?
Based on your initial encounters it sounds like your players could be 1st or 2nd level? Maybe some Shadows? The sewers are dark and creepy enough of an environment that maybe that type of creature could exist.
What about a mimic that is disguised as an old maintenance crate/chest?
xvart are good little humanoids that could live down in the sewers.
I used a Gelatinous Cube in the sewers of an earlier adventure and completely surprised our newest player. It was super fun. (Sadly, no one got engulfed... ah well.)

Previously mentioned monk was engulfed by the cube.in one of my games. The rogue took some serious damage pulling the monk out before he was a pill of bones.
You could also throw in a small group of bandits looking to establish a hideout. They wouldn't be aware of the oozes, of course, buuut... "Why ain't Smilin' Jonny never come back?"
A gibbering mouther in an oubliette! So if you want to kill it, you have to go down in there with it. You'd basically be fighting the enemy while standing on the enemy, in the enemy's mouths. Every player would have to make Wisdom saves every round or fall subject to the babbling. Every player also has to make a Strength save every round or have their speed drop to zero. Anyone hit by the GM has to make a Strength save or fall prone.
And then... when they win... IF they win... they still have to get themselves OUT of the oubliette!
Plan already are to include all the oozes, a cult has cast a ritual to jubilex and this is why things are dying in the sewer. But I don’t want to give that away straight away. This will be like that but if a movie where they spend a while not knowing exactly what is going on but eventually will face black puddings, ochre jelly, grey ooze and then one possibly 2 gelatinous cubes. But I want to build the tension for the players first with various things escaping something, finding skeletons stripped of all flesh, weapons decayed etc.

They have gone down because smugglers have gone missing :) then some sewer workers and then some guards, they where hired by the town but a criminal contact has also asked the party to retrieve a thing.
I could maybe see some damaged constructs being down in the sewers, thrown away by their creator. A death dog would work. Maybe some deep scion, sea spawn maybe, a froghemoth possibly as a boss or hazard, although they are a bit big so they wouldn't be in the tunnels but more of the open areas, where the sewer pipes all meet up. Ghouls and ghasts would work too, spawn of kyuss if you want some deadlier undead, sea hags might fit the vibe, stirges are pure evil to use as a DM but they fit the vibe, and swarms of different types of vermin.
This is what I can list from the top of my head excluding the ones I've seen in this thread.
Last sewer dungeon I put in my game included Chokers which worked great to ambush the players and attack from within some safe spaces in the walls. These, along with some fast flowing water that they had to jump over, slippery surfaces etc, provided a good precursor to the main fight which was a Hydra.
You can put a thieves' hideout in there too, if that fits with your theme.

Also, Giant Lizards, Giant Poisionous Snakes.
Piercer could be hiding.
Level 3 currently, possibly level 4 by the time of the encounter. The rats are for flavour more then being a genuine threat.
I'm always a fan of an otyugh or some kobolds in the sewers.

Ooooo, Otyugh that’s a good one. I almost killed my players monk with one of those. His body got smashed all around the room. Ah, good times.
